I've played WH40K for a while during 3rd edition but I played Necrons so I never had to think about this before.
1. A Chimera is only a 'dedicated transport'. That means, the only way to field one is to have it attached to a unit that is allowed to purchase one as its transport. The unit entries at the back of the codex will say whether a unit is allowed to buy one. Thus, no, a Chimera can not be purchased separate from a unit.
2. You can't buy transports whenever you feel, thus no need to worry about them taking up a force org chart. On that note, any dedicated transport never takes up its own slot on the Force Org chart. It is always considered to be a separate unit within the slot that the main unit fills. It does, however, still give up a kill point in missions with that rule.
3. No they can not. Only the unit the transport was purchased for may begin the game inside the transport. This rule is only in affect until your first turn however. At that time, any valid unit may embark in any vehicle with no regards to which unit the transport was purchased for.
